The Museum regularly rotates it's exhibitions (and chances are loans items out) and things ARE displayed when appropriate. Everything cannot be on display all the time. If it were it would be a static never changing museum and that won't bring people to it (one of the problems with the White Cliffs Experience).
I have seen the store in Deal and at the Town Hall (and have helped move them in the past). I admit that there are some items that aren't really practical to display because of the size but they may have sort of covenant on them.
EVERY museum has stores and cannot display it all - look the Science Museum, they have half an airport full of stuff at Wroughton that isn't seen, but even they regularly change their displays......
